unchecked words

Just started trying my hand at crossword construction.  Using Crossword Compiler, it shows "unchecked words".  Are unchecked words evil? What is the general rule?

In American style crossword, every letter must be a part of at least two entries (words). An unchecked word (or letter) is one that is not. Only in rare circumstances, when it is a key element of the theme, is an unchecked letter allowed.

CC is like the swiss army knife of puzzle creation, it has a lot of settings that allow different types of puzzles. I've been using Crossfire, its like the dropbox of american puzzle construction, its spartan compared to CC, but that is simpler for me. Its kind of like Mac versus PC versus Linux. No one is Mac, CC is PC, and Crossfire is Linux.
